The configuration of atmospheric pressure (AP) MALDI ion trap was analyzed using Finnigan classic LCQ mass spectrometer and frequency-tripled Nd:YAG laser. The laser generated ∼0.3 mJ pulses at 10 Hz were focused on surface of an external sample target plate and was operated asynchronously with trapping cycle of ITMS. Potential of about 2.7 kV was applied between target tip and LCG inlet transport capillary and dry nitrogen was applied through stainless steel capillary to provide moisture-free environment. The peptides which contained number of basic residues and multiple charge states were observed using IR laser and aqueous matrices.
