N2 - The MUMmer, a system for aligning whole genome sequences, and improvements in the Glimmer bacterial gene finding system are discussed. Its use will be demonstrated on several pairs of strains of bacteria, ranging from very highly homologous organisms to much more distantly related organisms. This paper presents a new eukaryotic gene-finding system based on IMMs, GlimmerM, is developed for the genome of the malaria parasite, and is trained for the Arabidopsis thaliana and rice genomes.
